The way deleting messages is suppposed to work is
1. If you delete a post from the middle of a thread only that post is deleted
2. If you delete the first post in a thread then all posts in the thread are deleted because that is the same as deleting a topic.
In what way is it working differently for you?

Do you have any mod installed?

Yes, but mods don't take any action for removing messages. The Poll Mod, Smilies List and Fast Reply Hide/Show mods is installed.
