Is there a way to find out if a mod/admin has deleted somebodys rep?
Is there a way to restore rep?

I don't know the details of the reputation mod, but I am almost certain the answer is no.

Assuming your using the same mod which I've seen before, the answer is no.

In the version I saw, mods and admins can delete reputation (including the comments), but there appears to be no way to recover any deleted one.
