How can you change apaches file manager to display files like punbb's website download archive?

By enabling FancyIndexing and then creating a header and footer for the listings. Just google for FancyIndexing and I'm sure you'll find a couple of guides.

I was thinking about doing FancyIndexing until I came upon a real simple download script called Snif.
